The web starts at your range and then extends out. Otherwise a web at low level would be useless because you could only web yourself. Touche. Mary's LOS will be disrupted by the web, unless she's willing to risk wasting her spell on the hopes that the web goes up on segment 3. If she does lose line of sight mid-casting, can she just decide not to cast, or is the spell simply wasted? I would say that if line of sight is lost then the spell is lost.

It's complicated. Either we rule that all spells require line of sight else they fizzle or we rule on a case by case basis. Some spells are obvious - they target creatures and if you can't see the creature, you can't cast the spell on it.
A Fireball issues from the magic-user and would impact an obstruction, assuming it was substantial and not say a Wall of Fog.
A Lightning Bolt could be started beyond the obstruction. In this case the spellcaster would start the Lightning Bolt 30' past the Web and fry the party without line of sight.
I think it might just be easier to say one needs line of sight to successfully cast spells than figure out where a blindly cast spell actually goes off.

1) Assuming Dave does not decide to have the web go from floor to ceiling (but rather anchors it from wall to wall) would you rule that Mary would have LOS to the, say the cage/demon when casting confusion?
She is in gargoyle form hovering above the ground and looking down the stairs. Would that be sufficient to see over the web? Confusion has huge area of effect so there is no reason to have to target a specific individual. Its AoE is 6" x 6" which is off-set by the fact that enemies get to save every round. And it's not as if a "confusion ball" travels to a point before taking effect (as does a fireball).
2) If she gets hit next round before segment 4 (when the confusion spell would go off) by a lightning bolt but it does fewer than 15 points of damage (and thus is all absorbed by the mage shield that she has up) would her spell be still be disrupted even though she took no damage to her actual HP's?
What say you?

I would suggest that the spell range is limited to the range of sight at the time of casting. So the lightning bolt would still go off but it would have to start at the web (which it would tear right through but the people on the other side might get a bonus to their save). Likewise a slow or confusion would be placed on the near edge of the web and extending forward. If the web doesn't go to the ceiling then the cast can redirect the spell above the web and then hope the volume of his spell encompasses people behind and below. For instance, a wall of ice could still be dropped on someone behind the web assuming the area where the wall was going to be created could be seen. A caster should be able to stop his spell if he doesn't want to hit friends. He would lose the spell. Maybe there is a channeling role to change target or stop his spell.
What spells would a darkness 30' radius prevent if placed between the caster and the target?

Caster's choice as to whether to fizzle the spell or to have the area of effect be within the new line of sight. I don't think a channeling roll would be necessary. Similar to if someone told me they didn't want to use their second specialized attack that round in order to spare an opponent. What spells would a darkness 30' radius prevent if placed between the caster and the target? Spells like Charm Person, Hold Person and Magic Missile which target specific creatures would be useless. I'd require a roll to put smaller area of effect spells on a specific spot inside the darkness, similar to how we do grenade-like missiles or thrown objects that don't hit.

Yes. Confusion has huge area of effect so there is no reason to have to target a specific individual. Its AoE is 6" x 6" But it has no depth, like a cube or a sphere. So it is a plane, 6"x6" and will only hit creatures on the same Z-level as the demon. If she does not take damage her spell is not disrupted. Mage Shield is cool like that.
