Question: Say we use Flame Arrow is used againt a Drow mage to get through a Protection from Normal Missiles spell. Does the arrow then count as a magical attack that can be resistedby the drow? Or does the physical arrow damage count and the flame effect save against the magical resistance?

Flame Arrow is just a magical enchantment on a weapon, just like an enchantment granting a bonus to hit. A MR roll is only applicable when the spell modifies the target, not an item.

I agree.
I think a difference might be an item that generates a magical effect, like a javelin of lightning, but I think that might run up against the "vorpal swords cut your head off" clause.
